Is there a way to eliminate the pop-up windows that show up when you are moving your cursor over various applications in the menu ?

Do you mean the whisker menu tooltips ?

Try
Right click on 'Menu' to bring up a small window called Whisker Menu

Click 'properites'
Uncheck 'show application tooltops'
Click 'close'
